The mercy seat was the place where the blood of the sacrifice atoned for the sins of the people. Jesus was the atoning sacrifice when He shed His blood on the cross. He fulfills all of the purposes of the mercy seat and Day of Atonement once and for all.
He is enthroned above the cherubim in heaven and also enthroned in our hearts by the indwelling of the Holy Spirit.
Hebrews speaks of this. The O.T. ordinances and arc/mercy seat were a shadow of Jesus dwelling with believers, being the high priest who brings the blood of the atoning sacrifice, and being the sacrifice, shedding His own blood as a propitiation for all of our sins.. In the work of Christ we have the ultimate and perfect fulfillment of the purpose of the mercy seat.
There is not need for a physical temple with a tabernacle, Holy of Holies, Arc and mercy seat crafted by human hands under the direction of God. No, because of the work of Jesus and the indwelling of the Holy Spirit, we are His temple and His dwelling is in the "hearts" of believers always.

The mercy seat was the top (lid) of the ark of the covenant. In Exodus 25 you can read how YHWH instructed the ark and mercy seat to be constructed.
In the Exodus text, God told Moses that the mercy seat was to be the place that He would meet with Moses and give instructions for laws and ordinances for the people as they traveled in the wilderness on their way to the Promised Land. Since they were to depart from Sinai, Moses would not be going to the top of the mountain anymore to meet with YHWH.
When they arrived in the Promised Land the Ark remained among the people. Joshua oversaw the ark and its use since Moses had died on Mt. Nebo before the Israelites crossed the Jordan and entered the Promised Land.
In Exodus, the LORD instructed Moses concerning the use of the tabernacle, ark, and mercy seat. The high priest would offer a bull and a goat as a sacrifice on the annual day of atonement. He would take the blood from these two animals and pour it over the mercy seat and the front of the arc. This annual action was the means for the atonement of the sins committed during the prior year. The priest would bring a smoking censor into the Holy of Holies where the arc was so that the mercy seat was obscured from his view. This is because the Presence of YHWH took residence upon the mercy seat and the priest would surely die if He was to see the mercy seat and God's Presence above the cherubs on the mercy seat.
So, the mercy seat represented the Presence of God among His people. Jesus is the true mercy seat, God with us.
